i don't get it...would each guitar have to be analyzed for their frets or are they using what they think is best. Also seems like things like string size and such would change where these wacky frets should be set....am i missing something here?

They make replacement necks for strats, tele´s et.c. So there is no need for "custom" necks because these necks are made to work with for example the standard strat body. You can use 009 to 011 sets without problems. You intonate just like with a "normal" guitar neck, by matching the open string notes to the octave (12th fret) notes.
 
I notice that the G string seems to be the most problematic as you can see on the frets that they've compensated more for that string. I wonder how string bends would react.

This explains it all. The infamous “Area 51 Meantone Blues” neck. This neck is specifically design to produce alien music, which by the way is an off set and combination of America surf/heavy metal type music.. After all you just can not expect these poor little creatures to stay confined in Area 51 without some kind of outlet. One would imagine that they can really rock and roll.
 
Those ain't nuttin'; he (Anders) started by making a guitar with true Just Intonation, rather than the normal 12 tone. The sucker has 50 something frets

It gets crazy crowded near the upper end of the fretboard & then seems to loosen up again.

Here is their explanation of this neck.

Open chords, barre chords, chords way up above the twelfth fret - it’s like a choir singing, or a big string section. This temperament is an adaptation of the extended Meantone Intonation in use in Mozart’s time, and he certainly used it very effectively! It is just as useful in rock, blues, country and jazz as it is in renaissance, classical and baroque music.

Try this through your Marshall on 11! This temperament will change your definition of the term “Power Chord” forever - adding the pure third to the root and 5th adds real power to the sound! Of course there is a hitch. The price you pay for all this beautiful harmony is a couple of baby wolf notes in certain positions in a couple of the lesser-used keys. But those puppies sure do sound bluesy!

Baby Wolf Notes! That's another good name for a band! I've never heard of the extended Meantone Intonation. It seems to me that the real innovation here is building guitars to other temperaments. Alternate temperaments have the possibilty of taking guitar music "where no guitar has ever gone before". :D
